Use the UBCD drive fitness tests, my guess is you will find some failures. Replace the failing drive s and restore your backup. Did you make recovery CDs with Acronis for this server? If you haven't, this should be one of your first steps after you get the Aconris Agent working again.

Yeah I have to agree. I'd get a snapshot asap and some backups. You might be rebuilding an exchange server for christmas! I sypathize with you. But if you have some spare hardware you can drop an image and get it going and maybe get the server rebuilt today, but if the registry probles are too deep or you have other issues besides hard drive failure, you might be boned.

What sort of equipment are you running. What make server is it? Most known brand Servers offer diagnositics to troubleshoot any problems you might have, check on the manufacturers website for any tools you can use to establish the cause, it might just save you a lot of work I had a similar issue at our sister company.
